The 3DS version's save structure indicates that at one point in development, the Challenge Mode was considered or it was simply a leftover from the Wii U version that was later reintroduced in the Switch version. The Nintendo Switch version is seemingly based on the 3DS version's save structure due to the inclusion of dual-element weapons, additional story missions, and a Fairy Mode not found in the Wii U version. If the proper weapon assignment for Ganon and the Giant Cucco are added to blank weapon slots in the Switch version (based on the exact skipped weapon IDs from the 3DS version), the game will function properly. If a 3DS version's weapons are copied into a Nintendo Switch save file without at least one weapon slot dedicated to Ganon and the Cucco (which wouldn't be in a 3DS save), the Switch version will either apply another character's move set to the Boss characters or crash the game. The weapon IDs in HEX value are 6C & 6D which nest them between Tingle Balloon and Ganon Trident (the former ends in 6B while Ganon Trident picks up at 6E) in the game's save file. Each of these characters have a unique weapon assigned by the game.

The 3DS version of Hyrule Warriors omits the Challenge Mode from the Wii U version and as a consequence, both playable Ganon and Giant Cucco are not in the game since those two reside exclusive in that mode. On the fairy they appear as a stretched box with the kanji for 'temporary'. They all have the effect 'Fire Cost Down', but it's greyed out even for fire fairies. They use the Kokiri Shirt design, but greyed out and with 'Temporary' in kanji. An updated port, Hyrule Warriors Legends, was released for the Nintendo 3DS. Using a Powersaves 3DS to get all clothes reveals that there are eight placeholder shirts named Simple Clothes. If you only have 3 Star weapons, you will only receive 3 Star weapons from. Marin was added as DLC in the 'Link's Awakening Pack'.
